Removed Virus; Can't access .exe

I had a nasty virus on my laptop which I removed. To remove the virus, I had to take out the hard drive, put it in an enclosure, and run anti-virus on it through my desk top computer. When I put the HD back into my laptop, the desktop and start menu were wiped clean of all icons. I was able to unhide all of my files, but now I am unable to access any .exe files. None! I tried doing a system restore, and it won't even let me do that. Ideas?
